Open OnDemand

The Scientific Computing and Data department has installed the NSF-supported Open OnDemand service portal to access Minerva. Open OnDemand offers a fully compliant job management and desktop portal requiring minimal knowledge of Linux HPC environments and no end-user installation requirements other than an up-to-date web browser (Chrome or Firefox recommended).

Logout Note: You will not be completely logged out of the Open OnDemand application until you both click on the logout icon and close the browser.

Getting Started

Authentication

To authenticate into Open OnDemand, please use the same email address you entered in your OnDemand Profile on the annual form webpage.

Logging Into the Minerva Web Portal

New Users: New user home directories are not created until the first login using standard SSH. If you are a new Minerva user, connect via SSH before attempting to access Open OnDemand to prevent a “missing home directory” error.
  1. Point your browser to https://ondemand.hpc.mssm.edu.
  2. Login with your Mount Sinai username/password and multi-factor authentication device.

Launching Interactive Desktop Job on a Compute Node

  • Click Interactive Apps > Chimera Desktop on the menu bar.
  • Select OnDemand queue for a desktop on the main cluster or Private queue to start on your private node.

     

    • If Private queue is selected, pick your target node or select First available.
  • Enter a valid Minerva LSF project account.
  • Choose number of cores (default: 1 core; max: 48; all cores on host=1).
  • Choose memory per core in GB (default: 1GB; max: 192GB; 0GB allocates the full node).
  • Choose number of hours (default: 1 hour; max: 6 days).
  • Select email notification if desired.
  • Click on Launch.

Submissions queue automatically and display under My Interactive Sessions. The status changes from Submitted to Running when ready.

Click Launch Chimera Desktop to start the XFCE desktop. Use the left toolbar arrow for custom key commands and connection settings, or click the bottom Terminal icon.

Speed Tip: Navigating /sc/arion/work can be slow. Significant speedup can be obtained by typing the sub-folder path directly (e.g., /sc/arion/work/your_username) into the header navigation bar.

Minerva Web Application

The Minerva Web Application allows you to run a web-based application on a Minerva compute node through LSF and securely access it using Open OnDemand.

How to Use

  1. Go to Interactive Apps > Minerva Web Application.
  2. Enter the full path to your application’s launch script.
  3. Select the required LSF queue, project account, CPU, memory, runtime, and GPU resources.
  4. Click Launch.
  5. Once the LSF job starts, open the application from My Interactive Sessions.

Launch Script Requirements

Your launch script must start a web server that meets these rules:

  • Listens on 127.0.0.1
  • Uses the $PORT environment variable provided by Open OnDemand
  • Does not create an SSH / reverse SSH tunnel or use a hard-coded port

Example Script:

cd /hpc/users/$USER/myapp

python3 -m http.server "$PORT" --bind 127.0.0.1

Make the script executable prior to launching:

chmod +x /hpc/users/$USER/myapp/start.sh

Then enter /hpc/users/<username>/myapp/start.sh as the Web Application Launch Script.

Ending the Application

When finished, return to My Interactive Sessions and delete the session to release your allocated Minerva resources.

Code Server

A web-based VS Code environment running directly on compute nodes.

Jupyter Server

Provides JupyterLab or Jupyter Notebook environments with GPU acceleration if needed.

RStudio Server

Provides a managed RStudio IDE workspace connected to cluster compute nodes.
